I’d have to say, of all the BL I’ve actually watched/read (and only considering canon couples), my favorite would be a tie between Sasaki and Miyano & Rin and Haru.

Great question, @chriseam! I am fairly new to the genre of yaoi. So far, my favorite couple is Alucard and Kaname from Platinum Blood by Mor Ichigaya. The manga had a list of advisories for potential readers on the back of the book and that was one of the its selling points for me! Ah, the taste of forbidden fruit! 
A moody vampire falls head over heels for the conservative priest who raised him.
